You can mold the denture on its own if it contains all the information you need for your purposes.
Otherwise you should be able to cast the denture in place as long as you are gentle in removing the mold material and the denture is properly adhered. Though it may come out in the process.
This also depends on what your goal is. If you are planning on fabricating your own appliance you may want your top impressions made with the denture removed and replace it entirely with your appliance.
